Am I protected from pregnancy even though I have had loose stools? Additionally, I took Diflucan for a yeast infection developed during antibiotic use. Will this affect the birth control pill?

I have been spotting with clots for about 2 weeks. The spotting was dark red for the first few days but now it's brown.
